It's not really done to make the game more competitive or the score close. It's done so that one team won't end up with five quarterbacks and the other team only one or so that one team doesn't have all of the wide receivers or defensive backs. They invite the best possible players at each position. They don't invite the best three quarterbacks from the north region and the best three from the south region. Some years the six best available quarterbacks that NFL scouts want to watch happen to all be from the south. They can't put all six on the south team so some have to play on the north team and vice versa. For the most part the players from the southern states play on the south team. They have to make the number of players at each position equal on each side.

Also, the Senior Bowl is not run by the NFL. They just have a lot of NFL personnel during the week of the game and it's on the NFL Network so it seems that way. It's actually run by a sports organization in Mobile and sponsored by Reese's.
